I've also measured at 2% body fat before on several occasions. I have been told it may not have been accurate after all because if that was the case I'd be dead.  And who cares if I really have 2% body fat. You run fast, you are alive, you feel good. Whatever body fat that takes. If science says you do no have enough or too much, it is wrong. I like what Tinman said in one of his posts - every runner is an experiment of one.
Katie - I would not worry too much about how many calories you are eating. Eat as much as you want but make sure it is healthy. And keep training. Your weight/muscle mass/bone density/body fat will eventually arrive at the optimum levels for your body, which could very well be different from what some personal trainer thinks should be optimal.
