The inside back portion of my right knee hurts when I run, but not when i walk. Any ideas?

Try all of the above- heat before running, then ice after.  Stretch during the day, too.

Are your shoes worn out?

I agree with Jon. Use both. Sounds like what happens when my shoes get old or I change running surfaces... Have your recently switched from road to treadmill?

You might have a touch of tendonitis back their.  Ice/heat 3-4 times a day everyday is the best medicine for this. 
Tendonitis usually lasts about 6 weeks, so you have to keep it up even if you think you are better.
